Accounting for ambiguity in ancestral sequence reconstruction.

Summary of "Accounting for ambiguity in ancestral sequence reconstruction."

The reconstruction of ancestral genetic sequences from the analysis of contemporaneous data is a powerful tool to improve our understanding of molecular evolution. Various statistical criteria defined in a phylogenetic framework can be used to infer nucleotide, amino-acid or codon states at internal nodes of the tree, for every position along the sequence. These criteria generally select the state that maximizes (or minimizes) a given criterion. Although it is perfectly sensible from a statistical perspective, that strategy fails to convey useful information about the level of uncertainty associated to the inference.

Ancestral sequence reconstruction: accounting for structural information by averaging over replacement matrices.

Ancestral sequence reconstruction (ASR) is widely used to understand protein evolution, structure and function. Current ASR methodologies do not fully consider differences in evolutionary constraints ...

Sequence selection by FitSS4ASR alleviates ancestral sequence reconstruction as exemplified for geranylgeranylglyceryl phosphate synthase.

For evolutionary studies, but also for protein engineering, ancestral sequence reconstruction (ASR) has become an indispensable tool. The first step of every ASR protocol is the preparation of a repre...

Multi-task learning improves ancestral state reconstruction.

We consider the ancestral state reconstruction problem where we need to infer phenotypes of ancestors using observations from present-day species. For this problem, we propose a multi-task learning me...

Ancestral diterpene cyclases show increased thermostability and substrate acceptance.

Bacterial diterpene cyclases are receiving increasing attention in biocatalysis and synthetic biology for the sustainable generation of complex multicyclic building blocks. Herein we explore the poten...

Quantifying the accuracy of ancestral state prediction in a phylogenetic tree under maximum parsimony.

In phylogenetic studies, biologists often wish to estimate the ancestral discrete character state at an interior vertex v of an evolutionary tree T from the states that are observed at the leaves of t...

Rate of Histological Response After Mastectomy and Mammary Reconstruction at the Close of Neo-adjuvant Chemotherapy and Radiotherapy

Medical and Biotech [MESH] Definitions

A group of genetically identical cells all descended from a single common ancestral cell by mitosis in eukaryotes or by binary fission in prokaryotes. Clone cells also include populations of recombinant DNA molecules all carrying the same inserted sequence. (From King & Stansfield, Dictionary of Genetics, 4th ed)

Endovascular reconstruction of an artery, which may include the removal of atheromatous plaque and/or the endothelial lining as well as simple dilatation. These are procedures performed by catheterization. When reconstruction of an artery is performed surgically, it is called ENDARTERECTOMY.
